What does 'I can see what you did there' mean? Is it supposed to be ironic or not?

Usually it is not used in an ironical context, rather after a clever pun that you had to think about first before 'getting it'. So it is a token of respect to someone's wit.

But it can also be used sarcastically to indicate that someone's trying to be funnier than he/she actually is.
